SOLID pair end データをbowtieでアライメント

頭の中がこんがらがってきました。 SOLIDのpair end シークエンス（カラーデータ）をbowtieでアラインしたいのですが bowtie -p 22 --chunkmbs 1024 -a -C -S --ff path/to/index -1 path/to/F5.csfasta -2 path/to/F3.csfasta -Q1 path/to/F5.qual -Q2 path/to/F3.qual /path/to/result.sam といった感じでコマンドをたたいたのですが

Extra parameter(s) specified:　”path/to/F3.qual”, ”path/to/index”, "/path/to/result.sam"
Note that if <mates> files are specified using -1/-2, a <singles> file cannot
also be specified.  Please run bowtie separately for mates and singles.
